There's never been any suggestion that Sam is saying that just because Dean's on his own right now. On the contrary, he seems to feel a personal responsibility towards Kevin, both from having left him high and dry for the year and from having some personal identification with his plight, with the whole it gets better thing. And Sam doesn't seem to have a problem with the idea of Dean hunting on his own.
